Although Thunderbird is set to handle all mailto web links whenever I click on a mailto link a Gmail popup window appears instead

Every time Firefox opened

Check the settings in the Google toolbar: Settings > Options > More: "Send with Gmail"

Excellent. Didn't even know Google toolbar was installed.
