Either they are being downloaded again or being resurrected due to a corrupted file which might be either the Inbox or the Trash.

Advise you work from the position of assuming a possible file corruption. Protect your good emails first. If you are talking about the 'Inbox' then move all good wanted emails out of the Inbox and put them into suitable folders for organising and storage. Then delete the remaining emails you do not want. Immediately right click on 'Trash' and select to empty. Right click on 'Inbox' and select 'Compact'.

Please report on results. Did emails reappear?

The resurrected massages do not appear in the beta on the same machine nor in Thunderbird on a different machine and do not appear to be left on the server. I suspect you are correct in assuming a corrupted file. How do you think I should proceed? If I delete my inbox and I re-download everything from the server, that should solve the problem or am I asking for trouble. Please give some step-by-step instructions on what to do.
