I have organized bookmarks and blah blah blah - when I sync I get the unwanted setting from that account and it overwrites what I want here. How do I overwrite the settings that are in my sync account?

Reset your Firefox Account (Sync) Password to clear your data from the Sync server, to get a fresh start. https://accounts.firefox.com/settings

The password I use to sync with is my email password - that would affect my email account wouldn't it?

No, changing the Password for a Firefox Account wouldn't affect any other account Passwords that you may have.
