Is there a way to recover deleted emails that cannot be accessed directly from the account itself? Is there any cloud storage of this data that could be retrieved on the Mozilla/Thunderbird side of things?

I doubt Thunderbird can store/retrieve anyones deleted emails. Tbird can tell the email service to leave mails on the server or not, depending on your setting. (Account Settings>Server settings>leave messages on server). Try consulting with your ISP - its their servers.
