I want certain extensions to be able to run in private windows, but not in normal windows. For example, I would browse normally without a VPN extension, and when I open a private window, the VPN extension would be enabled.

You can create a separate profile configured to use private browsing mode with different extensions. It may be easier to use a separate installation like Developer Edition.
