When Firefox blocks popups you should see a bar above the webpage saying that Firefox has blocked the popups along with an "Options" button. Click that options button to allow the website to open popups. More info about this is in this article - Pop-up blocker settings, exceptions and troubleshooting.
Let me know if that helps.

Firefox gives you a choice of menu systems. For Firefox 4-28, you can choose an orange button with the word Firefox or the classic menu bar (File, Edit, View...). If you have the classic menu bar, then the instructions to find what you're looking for will be a bit different. Let's assume you want the Options dialog; that's on the Tools menu.
In addition to the infobar Michael mentions, you can use the "Site Identity Button" which is the padlock or globe to the left of the address. If you click that, then More Information, then Permissions, you can modify the site's ability to show pop-up windows, set cookies, use Flash, many other useful things.
