Are you sure you haven’t selected View (in menu bar or menu button) > Headers > All, instead of Normal?

If you have, you will see a scrollable long header in the message view/pane, but printing will be done using the full header.

If you do want to see the full header in the message pane but not when printing, the PrintingTools add-on may help.

If you have, you will see a scrollable long header in the message view/pane, but printing will be done using the full header.
