All bookmarks aren't copied over with new Sync.
I'm using Aurora 29.0a2 (2014-02-28) on Windows 7 x64 and Ubuntu 13.10 x64 laptops, and have created a new Sync account.
Windows has the bookmarks I want. Ubuntu has no bookmarks. When I used the new Sync, it copied the bookmarks on the bookmarks toolbar and the folders. Every folder in the bookmark bar is empty though.

After unlinking and clearing settings and data, used a new email and it is working.
