One of our systems was recently upgraded to the most recent version of Thunderbird. Now none of the emails are showing in any of the inboxes of any of the email accounts. Also, we do not have a record of any of the passwords for any of the email accounts.

That sounds like an anti virus or firewall blocking access to the internet for Thunderbird. In that case all folders disappear from IMAP mail accounts because the server is "missing"

Thanks, Matt. So what do I do to find the "missing" server and get the emails back?

Make sure your firewall or other security software permits Thunderbird to access the Internet.

A simple check is to restart the computer in its operating system's "safe mode with networking" mode, which will give you Internet connectivity but no firewall, antivirus etc.
