How do I set it up so that certain junk messages are automatically sent to junk and don't show up in my inbox ?
Can't find how to set up certain messages as junk and have them automatically move to junk. Don't want them to show up in my inbox.

That depends on what those "certain messages" are.
Thunderbird's Junk Controls use a heuristic algorithm to learn what you like and don't like. It takes time to train and it doesn't work on obvious factors such as Subject or Sender. Keep marking messages as Junk or Not Junk, as appropriate and it will gradually become more effective.
However it won't automatically put all Junk messages into your Junk folder. I think this is done to make sure you get a chance to review the candidates and veto any inappropriate labelling.
I think if I really wanted all potential junk to be placed automatically into the Junk folder, I'd set up a Message Filter to act on the message's Junk Status, and set this filter to run "after classification".
