That's a Doosie..... Let's Check if a filter is set up in Thunderbird that's automatically moving certain messages to Trash.
How to check:
- Go to Tools > Message Filters
- Choose the account you're using
- Look for any filters that have “Move to Trash” as an action
- If found, disable or delete them
