Every so often, Thunderbird will download all of my messages AGAIN, even though they are already in the Inbox of Thunderbird. Then I have to go thru and delete MANUALLY all of the doubles. There can be thousands!

Try to delete popstate.dat. http://kb.mozillazine.org/Popstate.dat
