Some emails arrive marked read, others marked unread in Thunderbird

Some background, I was receiving a lot of duplicate emails. Sometimes I would get a dump of a thousand or more old emails at a time, my provider, Dreamhost, suggested I switch to IMAP from POP. That solved the duplicate email problem.

But I noticed many emails arriving as read, my Dreamhost suggested I revert to POP accounts on other devices to avoid marking emails read when I view them on those other devices.

Now, when I view emails on my desktop, many appear as as already read even though I have not read them elsewhere. It seems almost random.

Because of the large volume of email I receive each day this is very confusing.

Any suggestions?

Note: I have more than 20 folders into which my emails are filtered. I usually keep the email set to "unread" only, but now I can't rely on that since I would miss many incoming that way.
