My company's software is getting flagged as "potentially dangerous" but is a pronunciation assessment software.

So our software is getting constantly flagged for being dangerous but its behind a password login and its completely clean. Our customers are freaking out and wonder if it really is safe. Is there a way to submit the program and the name to not be flagged that way?

Can you please explain what the error message is? Is this a website security error, an add-on, or something else?
Are those files hosted on the same server or on a different server?
What do you see if you paste the URL of such a download in the location/address bar?
Firefox uses data from Google's Safe Browsing to check whether files from a website are safe to download.
