
When opening a second window, Firefox switches me back to the first one and it's driving me crazy. Why is this happening?
you would think after over 1 year of people talking about this, Mozilla would get off its collective asses and address this problem.

Does not say it is not possible, could still be fixed. What changed to mess it up?
I doubt it's technically impossible, but plugins have a range of privileges that presumably would have to be changed to prevent them from launching external processes or changing window order. This could be a problem for well behaved plugins that need those privileges.
Therefore, Mozilla is looking to Adobe to make its plugin behave better. Until then, using Adobe's setting to turn off the troublesome protected mode is the best workaround.
Also, Mozilla is not sitting still on the larger problem of moving the web off of binary players for Flash content toward HTML5. Check out the Shumway project: http://mozilla.github.io/shumway/

Yep, but is strange, mostly happens when I open multiple windows on facebook and while Yahoo mail is also open.
The bug / problem is very annoying and pushed me to consider and change my browser. For instance, OPERA / IE / CHROME / MAXTHON / TORCH do work perfect without such kind of problem!
