How do I remove bookmarks not in folders that do not show up when I click 'Show all bookmarks'?

All my important bookmarks are in folders and fine. But when I click the Bookmarks menu the folders are followed by a list of unwanted bookmarks. The latter do not appear when I go to 'Show all bookmarks'. There, the 'unsorted bookmarks' folder is empty. I can delete the unwanted bookmarks one at a time but it will take ages! Please can you advise me? Thank you.

Aren't those bookmarks in the Bookmark Menu folder?

A possible cause is a problem with the file places.sqlite that stores the bookmarks and the history.
