Labels are funny things. They can be uploaded to an IMAP server, if the server says it supports them, and "it does" Some do not actually advertise their support correctly so Thundebird sends the data and the server does not save it and because the server said it did Thunderbird does not save it either.

That one machine is not playing nicely, I would guess either a non IMAP configuration in Thunderbird, or some issues with antivirus loosing the uploads of label data.
