The pop-up box for setting privacy choices is too small. Only half of the text is available. Can't access the "CHANGE" button on the right to save settings.
I can't change any settings that are presented in a pop-up box. The box is too small to contain the message and can't be adjusted. I can make changes but cannot save them. As a result I am stuck with either saving no history, or all history. My issue is saving cookies but the problem is program wide. I am running Firefox 41.0 2 under Ubuntu 14.04 LTS. This problem did not present until the 41.x update. At that time, my Firefox settings went TU and I had to reload all preferences, (several times). Thunderbird does not seem to be affected.

Did you set a higher text size somewhere (Firefox or in the Linux settings)?

You may have a corrupt xulstore.json file. https://support.mozilla.org/en-US/kb/changes-toolbars-and-window-sizes-are-not-saved
Firefox 38 switched from a pop-up Preferences dialog to a tab-based Preferences page. I don't know whether that has bypassed your distribution or you turned it off.
To check out the page, you can type or paste the following in the address bar and press Enter to load it: about:preferences
To check on the setting that controls whether you get the dialog or the tab:
(1) In a new tab, type or paste about:config in the address bar and press Enter/Return. Click the button promising to be careful.
(2) In the search box above the list, type or paste pref and pause while the list is filtered
(3) If the browser.preferences.inContent preference is bolded and "user set" to false, double-click it to restore the default value of true
You can resize such a pop-up if you hover the bottom right corner of the po-up with the mouse and make the pop-up window larger with the left mouse button held down. You can't extend beyond the current screen width.

The font size was the issue. I had to use unity tweeks to get them down to 10 pt. Problem is, i have been using the same fort sizes (13 pt) for 10 years and never had a problem before.

Did you try if you could resize this pop-up window?
Most such pop-up windows that open via about:preferences show a resizer icon if you hover the bottom right corner.
