When you delete an email, it is 'marked as deleted' and hidden from view. It would appear in the 'Trash/Deleted' folder. This means it is easy to retrieve deleted emails that are still present in the file.
Compacting means removing all traces of the hidden marked as deleted emails from the file.
It is possible the file was corrupted and this may explain the loss of other emails. Please read good info on compacting:
