I once had Thunderbird on both my desktop and iPhone but it disappeared after I had Nerds to Go upgrade my desktop.

I am not sure I understand your situation. The email accounts on both devices need to be IMAP for them to be in sync. Possibly, the upgrade to PC was in POP.
