Since the latest update to Windows 10 Pro and Thunderbird, this annoying Microsoft window keeps popping up, and I have to put it in the background, otherwise I can't even read my emails.

Hola, Pero ha aceptado esa ventana ingresando el pin u otro método de autentificación? Tiene habilitada las cookies en el Thunderbird? la contraseña de la cuenta esta almacenada en el administrador de contraseñas del Thunderbird?
