How do I prevent e-mails from disappearing from my Inbox

I have the same account twice in Thunderbird, one has all the folders and subfolders which I created and the other does not. I noticed that in the one with the subfolders the e-mails in the Inbox are disappearing. How do I prevent this from happening? Thanks.
