I'm not sure if you understood what I asked you to do and if you understood what you saw when you looked at the Message Filters and Junk Settings.
Also, you have not provided the information I asked for.
It will help if I knew how well you understand computers.

1. Check the Message Filters for that account to see if any of them could be causing this. Thunderbird menu: Tools: Message Filters. Change "Filters for" to the account in question, check those filters, then check the filters for "Local Folders".
2. Check the Junk Settings for that account: Thunderbird menu: Tools: Account Settings. Click on "Junk Settings" on the left side under the account in question. Then the settings on the right side.
If those check out OK, then it is possible that if you are using IMAP, then the e-mail server is moving the messages to the Trash, not Thunderbird. Log into your webmail with your web browser to see if this might be the case.
If you have checked these things and find that they are not the issue, then please post here your Troubleshooting Information from Thunderbird: Thunderbird menu: Help: Troubleshooting Information Click the "Copy text to clipboard" button. Paste (Ctrl-V), the text into your response here.
This did not solve my problem. I called my provider and had all settings checked and nothing was found, Thanks, Truitt

I have deleted all message filters and now it seems to be working. Sorry I did not do your last request but I was getting short on patience as I have been dealing with this for several weeks. As to my understanding of computers I took a progaming class in college in1965 and did well. I was also trained in the service in computer use, howerver I am by no way a expert as the world of computers changes daily amd I am to old to care. Thanks, Truitt
