I never have to do this, unless I am deliberately downgrading and upgrading in order to test beta releases. Since a new download of Thunderbird now contains the appropriate version of Lightning, you shouldn't need to be doing a manual install.

Do you get an option to "keep" the calendar when installing or upgrading?
