I've checked the settings and they claim that emails are not deleted automatically, although that is what must be happening.

Possible reason: Question - do you have more than 10,000 emails in Inbox ?

Yahoo sets a limit on number of emails it will allow to show in Imap folders. You would need to create more folders to help with organising and display then move emails from Inbox into those folders.
