Is this an Exchange account set up in ExQuilla or Owl?

Yes, it has the Owl extension.

I think you have to look in Owl settings for that option, if it exists. Otherwise, it probably could be achieved with a filter that runs (manually) on the Sent folder.

OWL doesn't really seem to have any related options. It was working in Thunderbird before, but now it's just grayed out.

Are the Owl settings accessible from Tools/Add-ons/Extensions? If not, I suggest contacting the author:
