You do not say what type of account you have in thunderbrd.

If it is a POP mail account, then it is normal for the server to delete the copy on the server after you have downloaded it to your computer -aka Thunderbird.

You can make a change in your Account Settings to leave a copy on the server.

'Tools' > Account Settings > Server Settings for the pop mail account or right click on mail account in folder Pane and select 'Settings' then select: Server Settings for the pop mail account

select 'Leave message in server' click on OK
