Some of my folders are "dim" in the display, both in Subscribe (there is no check box to subscribe) and in the e-mail folder structure, despite the fact that messages are in each folder and these messages are accessible. Attempts to move a folder to a new parent folder often does not succeed, even with anti-virus e-mail scanning disabled.

Suggestions? Indexing issue? Thanks.

The folder is both greyed out and italic. The explanation is here: http://kb.mozillazine.org/Grey_italic_folders I don't fully understand it myself but it does tell you how to replace the grey italic folder with the child folders in your Gmail account. However this is just a matter of how the folder structure is displayed in Thunderbird: it doesn't affect your ability to access the messages, as you have discovered.

I have this problem too, although mine is not a gmail account. The problem results from my copying some other Maildir folders to this user's Maildir hierarchy on the mail server. I can see the folder, but it is grayed/italic. I can see subfolders, but I cannot see any actual mail unless I go to Tools > Account Settings > Server Settings > Advanced, and uncheck "Show only subscribed folders". Then I can see the actual mail. So, I assume that if I made this folder a "subscribed folder", the problem would go away. Is there a way to do that? I don't find such an option anywhere.
