Try right clicking on one of the remaining items to what folder it went to, and maybe the one you deleted out of the downloads list is in the same folder. It would not have to be in the same folder though.

Deleting a item in the Tools->Downloads list does not actually delete the item you downloaded. It may still be on disk if you have not manually deleted that also.
