When I get a pop up window like "Firefox is ready to update" or others, OS starts lagging and after a while totally frezees. The same thing is happening to Thunderbird with mail notification windows. OS: Windows 7 x64 Ultimate SP1.

That could be malware adware, or external sites, probably screenshots would, help especially any "Firefox is ready to update" as I do not recognise that message.

Are these merely messages relating to other software using Firefox to update, if so it may not be a Firefox issue.

No, it's 100% a firefox pop up (appears when an update was downloaded). While I can't screenshot it on that PC, I may try to catch that pop up on another one, where everything is fine, to clear things up.
