The ignored messages aren't deleted, but once you come back to the folder they won't be shown in the thread pane (by default). If there are further replies to the same conversation, these replies won't trigger a new mail notification. If you decide you do want to see the ignored threads after all, you can go and check {menu View | Threads | Ignore Threads}. Alternatively, right-click on the message you wish to ignore, and a drop-down list will appear. Then, you can select Ignore Thread or Ignore sub-thread.
