Firefox keeps opening 2 instances of the browser when I go to certain websites. Under OS X in the Dock, it shows Firefox as being open and than opens another one to the very right hand side... where programs that are not labeled as Keep In Dock usually appear. It seems like it could be related to Flash or Java but I can't tell for sure. If you try to click on it to see what it is, all you get is Firefox in the menu bar at the top of the screen but nothing else appears. This might seem like a minor gripe, but I hope you plan on removing this feature and have whatever it's doing run under the Firefox App that is already running when you launch the program

This happened

Every time Firefox opened

== When I started using Firefox 4

I'm seeing this, as well. It occurs when you visit a page with flash items on it.

Ditto. This happens when loading a website with Flash.

Use the Feedback button that on the toolbar in 4.0beta versions to report issues like that. Mozilla uses that to collect feedback from the testers of 4.0beta, I doubt is they even visit this support forum.
