Random dom-related? JS bugs after 3.6.14 update

After updating to 3.6.14 there are continous JS bugs. For instance, dom:loaded functions don't fire, and I'm having bugs with the Prototype JS library. One thing that is curious - and perhaps might help - is that functions that don't fire onblur or onclick do tend to fire after the firebug console is loaded. Although, sometimes the actual functions remain 'undefined' in the console as well, despite the fact they work in Chrome 9 and Safari 5.0.4.

Website is using Prototype 1.7 JS enabled etc. So trouble shooting 1. functions aren't loading into the DOM apparently or remain undefined. appears to be random? 2. sometimes functions load after the Firebug console is opened. 3. DOM:loaded function doesn't work, neither does the onload 4. JS works in other current browsers.
