Thunderbird is showing copies of the same message

TB is showing copies (two sometimes three) of the same message, same content, time and subject. To double check I login through the webmail instead on my browser and see that the "copies" are actually a different message, but from the same sender answering to the first email I sent. Does that make sense? So if I delete the copies from TB I'm actually deleting messages that I would have never seen if I didn't login to webmail.

What to do?

Also all of a sudden I have an INBOX folder with a "trash" folder in it? they are both empty (see attachment). and I can't delete them?

Right click the folder, select properties and then the repair button.

oops. Well after hours of looking around I finally figured the INBOX thing. But the main question/issue remains regarding the "copies"
