You can try the FlashGot add-on, it can be used to integrate third-party download managers with Firefox.
I'm using FF 3.6.12 and I have no problem using IDM (love the program). Try updating to the latest FF version and see if that clears up the intergration problem. Also, make sure your using the latest version of IDM.
