I'm not aware of a setting for new windows (unlike new tabs).

Since this also is an issue with external programs that launch a link, I just use the Window-switching keyboard shortcut Alt+tab throughout Windows for quickly switching back to the previous window.

But yeah, it would be nice if there was a way to avoid it altogether.
