Each day I check my emails and delete the ones I don't want. A red X appears alongside the message but when later in the day I reopen Thunderbird it's still being listed. Then, quite unpredictably, the deleted emails will disappear next launching of Thunderbird.

You must have set your account to *mark* deleted messages (what is called "mark as deleted" model), and expunge them when thunderbird shuts down. Perhaps your server isn't really deleting these message until the next day
