Firefox does not see Java's DeploymentRuleSet.Jar file as being signed

My company is using Java's DeploymentRuleSet.jar to allow Java apps to run without our user's being prompted with anything. The jar file is signed by my company's certificate. This configuration works in IE but when the same webpage / java app is launched using Firefox, Java pops up a message, Java Application Blocked. Reason: Can not verify self-signed Deployment Rule Set jar.

I have verified our RootCA and Issuing CA1 certificate are in Intermediate Certification Authorities (both Local Computer and Current User) and the signed Application certificate is in the Trusted Publishers certificates again both Local computer and current user). I then tried adding the signed Application certificate to Firefox certificate manager in the servers tab (after upgrading Firefox to 47 the import button has been removed. I've then went as far as to import the signed Application cert into Java's certificates .. under User only for ALL types.. Trusted, secure, signer CA, Secure site CA, and Client Authentication.

I have searched the web on this, I have found a few others that have had this issue but the resolutions described do not resolve our issue. I have followed some instructions to create a keystore and add the certificate to the jks file.
