How does Thunderbird deal with junk?
When Thunderbird "thinks" a message is Spam the spam option on the header is already grayed out, is it ok to delete it then and if it is learning what is spam, how come I continue to get spam email from the same senders?

Not sure what you mean with 'the spam option on the header'. A screenshot would help. https://support.mozilla.org/kb/how-do-i-create-screenshot-my-problem
If the little flame icon in the Spam column of the Message List Pane is grey, then you need to mark the message as 'Spam' to train the filter.
