why do mails go missing after i mark them as 'not junk'?

if i look in my junk mail folder and mark some mails as 'not junk', they generally then disappear and do not appear in my inbox. if i search for them, they are not found. i have seen this occur numerous times and i have lost some important emails. this is a critical bug for me... unless i am missing something and this is a feature!
