Why have I got two types of Firefox (I use Portable Apps)

If I open Firefox from its icon in my Portable Apps platform, it opens normally. If I open Firefox via a hyperlink, a simpler version of Firefox opens with no bookmarks or add-ins etc. I can only use a hyperlink from the first source once either version of Firefox has opened, IE. either email, Word or Excel, but not all. Also, "IBM Trusteer Rapport" no longer works . I have used the portable version of Firefox for several years but these "faults" have only become apparent since the newer versions (approx. version 35 upwards). I use Windows 7.
