Message list missing many emails

Starting in 10.1 and continuing with 11 and the beta for 12 the message list is missing numerous emails that are in my inbox that show in the desktop Thunderbird and my webmail. I never use threaded view so they are not mixed it and hidden that way, they are just not there. I have attached a screenshot of my inbox on the app and on the desktop and just from today you can see the difference. Also the color change from new to read is barely noticeable anymore.
