My primary email address gets wiped automatically every late evening
For some time now my primary email address gets wiped clean every night and is empty every morning. I have to transfer received mail to another input address to keep it safe!

Just to clarify: you are saying the email account is not there the next time you start thunderbird, that you have set it up again? If that is correct, my guess is that something is preventing thunderbird from updating settings at shut down. It might be from an antivirus that is interfering, a VPN, or maybe the prefs.js file is read-only. I do NOT have the solution. I do suggest you check. Sometimes, it becomes obvious if you click help>troubleshootinginformation, scroll to 'profile folder' and click 'open folder' and see if there is more than one prefs.js file. If more than one, and the dates are recent, that would be proof of the problem.
Do you mean that your inbox is emptied every night? Every folder associated with your e-mail account is emptied every night?
Who is your e-mail service provider?
Is the account a POP account or an IMAP account?
Are the missing messages in your trash folder? If so, check retention rules that you may have set on the server, and check retention rules in two places in Thunderbird: 1) account settings > synchronization & storage, 2) folder properties (right click on the folder name).
