Many bookmarks disappeared. Entire folders are gone. I have tried looking all over and can not find. It seems to have happened just after I synced to mobile. The mobile has the bookmarks can I sync them from mobile to desktop? Perhaps that will be a workaround.

Try to disconnect from Sync, quit Firefox, delete places.sqlite, restart Firefox, and re-set up Sync.

You can check for problems with the places.sqlite database file in the Firefox Profile Folder.
