Some of my searches show emails that were in folders I deleted a long time ago. When I click 'Show results as list', it's empty (which is what I expect). How do I keep Thunderbird from showing the emails in deleted folders in the results I get?

Assuming you're talking about Global Search, you'd need to rebuild the global databse. https://support.mozilla.org/kb/rebuilding-global-database
