All links that do not open in the same window now open a new window. Ctrl+click and middle click, as well as context menu 'Open in New Tab' all open the link in a new window. This began after the latest update (9.0.1). Thanks!

The only method I have found to open a new tab is to copy the URL, hit Ctrl+T, then paste URL and go.

Start Firefox in Diagnose Firefox issues using Troubleshoot Mode to check if one of the extensions or if hardware acceleration is causing the problem (switch to the DEFAULT theme: Firefox (Tools) > Add-ons > Appearance/Themes).

You can also check the browser.link.open_newwindow prefs on the about:config page.

Disabling all Add-Ons immediately fixed the problem; however, after re-enabling them all one at a time (and restarting FF each time), the problem has not returned.

This leaves me very perplexed about the issue's origin, but glad to have it solved.
