I found the hidden page where you can "manage" cookie exception rules, but there's no way to add rules, or remove them, presumably, if you found a way to hack them in.

You can turn off Tracking Protection for the current site by tapping the lock icon in the address bar.

I don't know how you would manage a separate cookie permission.

When I look at the Site Permissions list, cross-site cookies have the options of Always Ask (default) or Block. If you want to give permission on a site-by-site basis, maybe just keep Always Ask. That said, I don't recall ever being asked so I can't find an example of where it was specifically blocked. Maybe you've seen a prompt?
