there were several incoming IM from a contact that is in touch regularly with me. I saw the notice that there was a message; he was on line; but there was no IM message box that popped up. Why not?

Are you speaking about Yahoo Messenger in Yahoo Mail? If yes, FF9 has a regression bug, see https://bugzilla.mozilla.org/show_bug.cgi?id=713014 (read the workaround in comment bug) or update to FF10 (beta).
