Saw message in New Messages box, but it wasn't in Inbox. Found it with Search, and it said it was in Inbox. But it wasn't. Why?
Does this just occasionally happen or does it indicate other problems?

Well that is my learning thing for today. I had never noticed it only applied to the current folder. That is the only place I had ever used it, to find that errant unread message.

What kind of a filter? I was also wondering if it was the ISP's mail program, because I didn't see the message on my laptop, where I read stuff with webmail, using a router.
But then I came out to office and downloaded mail to my desktop and that's where I found the message with Search and it wasn't in Inbox, so it has to be something in my system.
Where would I look for a filter?
Checked Message Filters under Toolw, and none are listed.
What anti virus do you use? does it have a phishing control or anti spam?
What add-ons do you have installed? On the toolbar then
I use Avast Free. Not sure about phishing control or antispam, and right now I can't seem to open it to check.

Those are plugins, they are actually picked up from the registry and reflect what you have in Firefox. Thunderbird really does not use them.
What is under the Add-on tab on the left. I would expect at least lightning as it is installed with Thunderbird.
No Addons installed. When I click on Get Addons, Lightning (whatever that is) is on the list.
I do have Adblock Plus, which wasn't installed via Thunderbird. And it doesn't show on Thunderbird.

I think to eliminate odd user setting I will ask you to provide the troubleshooting information.
On the toolbar > Help (click on the >) then troubleshooting information Copy to clipboard and then come to the forum and paste into a reply.

YIKES! I have another Inbox for a webpage that has almost no traffic, just a lot of spam and invitations to buy veterinary equipment (I'm not a vet but someone with my name sells hairball treatments on late-night TV). So I don't often check it.
I just did and found the email that prompted the original query.
Is it possible this is the problem?
Does the gray box (that sometimes shows up when downloading email and sometimes doesn't) show incoming mail from both accounts? Where can I read about that gray box?
If this is the problem, I really apologize for all my Angst. Maybe it was simply my stupidity.
I frequently switch to View|Folders|Unread to check for unread material.
(Actually I use this add-on: https://addons.mozilla.org/en-US/thunderbird/addon/folder-pane-view-switcher/ to switch views, rather than going through the menu.)
I have a number of filters that move incoming, low-priority messages to specific folders, so I anticipate having unread messages scattered around in many different places.

We call it the toaster, from the way it simulates slices of toast appearing and disappearing as it does a bit at a time. Yes it shows all incoming email, for all accounts. After it shows up and disappears, there is a small "You have mail" icon left in the notification area near the clock.
Personally I have the toaster, the new mail sound and the showing of the tray icon all turned off. I find them an unnecessary distraction.
