latest version doesn't download from gmail into inbox, it downoads into all mail making the filters not work!

Previous versions worked ok but upgrading to 45 it didn't download from Gmail into "inbox". It downloaded into "all mail" and then all the filters didn't work. Why would I want new messages in "all mail"? This does not happen to all mail just about 70-80%. I have no idea what is happening!

Hopefully you realize that the folders you view when using IMAP are on the server. Thunderbird just lets you view them remotely. Either gmail is moving messages to All Mail folder or you created a filter to do it.

Yes but I changed nothing in Gmail or Thunderbird. Can anyone help me find out what I need to set in Gmail to make all email go to inbox. It was doing it before my current problems. Yes means I understand what you are saying but as I did nothing to make this happen where do I look?

I checked everything that was said in that section and everything seemed ok. I had no forwarding, no skip, or delete action.

The email seems to be random! For example some of these helpful replys come to me in "inbox" and some are going to "all mail". The doesn't make any sense to me!

This is not a Gmail problem, this IS a Mozilla problem. The problem is filters and folders not receiving the proper emails, or not receiving all the emails. Many are left in gmails "All Mail" folder, which is the default folder, so one wouldn't put a Message filter to move stuff to where it originated. If message filters are originated in Thunderbird, then gmail is following Thunderbird prompts, not the other way around. Additionally, emails in the T-bird "inbox" should contain all unfiltered emails, but this is not the case as emails are stuck in "All mail", and not showing in T-birds "inbox".
